I just came across PhoneView at Versiontracker. This app, which runs on the Mac, not the iPod, can access the notes on the iPod. You can also create a new note on the iPod from the Mac. I did discover that to add a new note on the iPod, I have to turn off the passcode, since I guess the app tries to connect to the iPod and if it's locked, PhoneView can't access it. I turned off the passcode lock and tested the note syncing capability. Here's how it went.
PhoneView (which also works on the iPod Touch) listed the notes on the iPT. I was then able to write a new iPod note and edit an existing iPod note from my Mac. When you are done with whatever operations you're performing on the iPT, PhoneView reboots the iPT, so it does take a bit of time. I'm mostly interested in syncing Notes (although this is not really a sync in the sense that I get copies of notes on the Mac, but I can cut & paste notes that are displayed in PhoneView and put them in some text file on the Mac for permanent copies). PhoneView does put a pdf file on the iPT and I was able to delete it. I haven't tested the other file operations, like create a folder on the iPT and copy files over to it from the Mac - but these operations are supported. Well, I erred regarding the 'syncing' of notes from iPT to Mac.
PhoneView has a button that lets you copy to the Mac whatever you highlight on the iPT. So, the syncing is a manual operation, not automatic, but it does work. The web site I gave above does mention that if your Mac loses all its files, you can use PhoneView to grab all your data back to the Mac.

Regarding the passcode, if the iPT has not gone into passcode mode (locked), then PhoneView can access it. So the trick is to be sure you enter the code before starting a connection, if it's locked. Also, you don't need to have iTunes up and running to use PhoneView. This app connects directly with the iPT.

You can sync PDFs, Microsoft Office documents, iWork documents and more. On the IPT the app also serves as a viewer once you have the files installed. For example, today I converted an Excel file into PDF, synced to the IPT and was able to view it there, portrait or landscape and any size. (I didn't try syncing the original spreadsheet file.) I figure since FileMagnet can do it, then others should be able to produce comparable software for syncing that doesn't require you to jump through hoops. I think, though, that FileMagnet is a one-way sync; from the mac to Touch.
I don't think there's a PC desktop version at this point. I suspect that PhoneView has to reboot the IPT because the synced data integrates with IPT's built-in databases (contacts, notes, etc.) FileMagnet is just an app to app/viewer sync of non built-in data, so it doesn't need a reboot. I'm not sure how easy it is to sync records from PC-Mac iPT within a database like OmniFocus'.
